Message: You will definately have to get a manual for both the truck you currently have, and the one for the engine and wire harness that you picked up. I am pretty sure this will end up being a huge headache. Even though the harness that you got will work great for the engine, all of the chassis wiring is different. You may want to find a place that makes a v-8 swap kit and see if they have a harness for your app.
I know thats not specific, but I am pretty sure that is the best you will be able to get out of the people left on this site.
You will def. need a tranny, and most likely a different drive shaft. You shouldn't need a custom one, just one that came out of the same wheelbase truck with the v8. The rearend should be fine.

Message: That rearend will shread to pieces if you ever hookup good but if you don't ever race it or anything like that you should be fine. As far as the swap all you need is the engine and tranny that you want for the swap and the computer and wiring harness and your good there. You will need a motormount kit or the same as the one that comes on the same year model dakota that you have. You could start with car-parts.com or a salvage yard. Try and see if the ones are still there from the truck you got the motor out of. I don't know what years will work but i think that 97 was the last year for the 5.2 and the 97 was the first of the gen3 dakotas...not sure though. As far as the driveshaft goes you could probably have it shortened and it may be fine.

Message: '99 was last year for 5.2 in Dak. Why not a 5.2 PCM from the same year as your truck ? Other years might not interface with the reast of your truck as well.

Message: 97 was the first year for the gen 3, and yes that means that the harness is a gen 2. I should have just got one out of a gen 3 but I took the deal that was presented to me. ahh well
Honestly at this point Im thinking about scraping the project. I would love to put that 8 in there but im thinking that it just wont work... unless maybe I get rid of the 94 harness alltoghter and get a the 5.2 gen 3 harness + computer .. if of course that plugs into the motor the same way.. probably not..

Message: I think your just getting too caught up in the generations of body style without realizing wiring and dash changes happened during each generation; and some stuff stayed the same through generations. The generation of the motor doesn't matter so much as it being a magnum; which it is, so you're all set there. Same style 5.2 through your year. The engine wiring harness you have may be fine too, as long as the plug for PCM is same style to fit a '99 PCM. That's what you don't have, and the older one may be incompatible with your '99. What you want now is a '99 5.2 PCM for your truck, same tranny as what you will run. You can find many listed at car-part.com; a collection of many salvage yards together online. You'll likely need to have the dealer flash your vin# into it.

Message: I agree on the rearend being fine--
Just think-- even a 4 cyl truck can pull a sizeable trailer-- like a car or something-- that's got to be more force than just gettin on the gas..
Down the road with mods-- you might want to think about a 9 1/4

Message: i think the engine harness's are the same for all the magnums(93-99) you are just going to need the PCM. I am doing the swap over the summer from a V6 to a V8 so i will let you know how it goes and what all you need.
