Message: You can't reprogram your PCM, yet. Superchips is about to release a Max Microtuner for the 4.7 but, I think it only works on the 1999-2003 PCM's. For most of those mods you can reset your PCM so it can relearn your new parameters. To reset your PCM, disconnect one of your battery cables and turn your ignition key to the start position and hold for 20-30 seconds, turn off ignition, reconnect battery cable and start your engine and let it idle for a minute. You can now drive your vehicle normally and in about 200 miles of driving you PCM should learn all your values to store in it's program. You'll have to reset your clock, your tripmeters will be reset to 0 and your radio will come up to a random station but, you'll still have all of your presets. As far as telling the PCM that you're using non-stock tire sizes, you're SOL for now.
