I'm getting the check engine light. At first I was getting just P0303 which is "misfire detected in cylinder 3". After a few miles of driving I eventually got P0300 which is general misfire, P0303 cylinder 3 misfire, and P0306 cylinder 6 misfire. The engine is definitely running a bit rough, but I suspect that two cylinders are not completely dead. When it only had the P0303, I swapped the coils between 3 and 1 figuring that would tell me if the coil was bad. No dice, the misfire didn't switch. Any idea what the heck could be going on? Is there a chance another sensor is shot but the computer isn't picking it up? How does the computer sense misfires anyway? Please help, I don't want to get raped by the dealer.

I would suspect both codes are associated with cylinder 3. Either spark plug or fuel injector since you changed / swapped the coil. Should no 3 not fix it, maybe you got a bad tank of fuel, but don't understand why it wouldn't throw another code on another cylinder. The computer moniters engine rpm and should engine rpm drop when a specific cylinder fires, it knows which cylinder caused the drop.

P0300-MULTIPLE CYLINDER MISFIRE
When Monitored: Any time the engine is running, and the adaptive numerator has been successfully updated. Set Condition: When more than a 2% (2.5% LEV) misfire rate is measured during two trips. Above 3000 RPM 1 trip less than 3000 RPM 2 trip.
P0303-CYLINDER NO.3 MISFIRE
When Monitored: Any time the engine is running, and the adaptive numerator has been successfully updated. Set Condition: When more than a 2% (2.5% LEV) misfire rate is measured during two trips, or with a 10% to 30% misfire rate during one trip.

It turned out to be badly clogged injectors all around. I picked up a set of new Bosch injectors from fiveomotorsport.com and the truck has new life and all is well. I only had 45k miles on the beast so if you've never pulled your injectors to check them out, DO IT! 2 hours start to finish.

Gimme a quick rundown on pulling injectors. How hard are they to get out and change?

It's very easy. First remove the fuel pump relay under that cover near the battery. Start the truck about 6 times letting it stall each time. This removes fuel pressure in the line. Then, remover your neg battery connection.

You pull off all the air intake stuff, remove all the coilpacks (as if you were changing the plugs), remove all the injector wiring plugs, take the 4 bolts out of the fuel rail and gently lift up and wiggle the fuel rail. The injectors stay on the rail and pop out of the hole in the intake manifold. After that you can remove the clips on the fuel rail and wiggle the injectors out. It would be a great idea to lay some rags over the intake holes because gas will pour out a bit (and all the crappy sediment that has gotten past the filter). Clean the holes where the injectors go into the manifold.. they should be gummed up a bit. To put the new ones in, do everything in reverse not forgetting to put a little oil on the seals.
