I am looking at doing the same thing.
What made you choose Flowmaster?
And further, yes, does this void warranty?

Message: I talked to a couple of muffler shops and told them what sound I was wanting. They said I would like the Flowmaster so I took their advice.

I installed Magnaflow dual exhaust system (1) pipe into Catalytic Converter & (2) out shortly after I bought truck new. No Warranty problems at Glen Thomas Dodge in Long Beach, CA.

Message: I believe the warranty act states that the part you added has to be proven by the dealer as fault for the item in question. (Ie.. Did the dual exhaust result in the damage to let say the power door lock plungers? No, therefore you door locks are covered.
