Message: Air Filter: Almost anywhere, common as dirt. Don't forget e-bay.
Computer: Hypertech. Very happy with mine. Summit or Jegs.
Exhaust: Only real reason to change is for a different sound. No real performance advantage unless the engine is thoroughly modified. Consider changing the muffler only - good sound for less than $100. If you really want headers, look at Gibson.
Throttle body: Try SoCalDakotas.com or Hughesengines.com for some ideas.
TB spacer: a waste of good money.
When modifying your engine - of any kind - don't just buy parts because someone says that it will give you more power. Make them prove it. Look for a dyno sheet. If they can't produce one, look somewhere else. And look closely at the fine print. The dyno sheet may show improvements after many changes - spacer + headers + cold air kit + whatever. And if it does make more power, then look at where that power is made. Sure, 15 hp and 18 ft/lb's is really nice, but what if it's at 5500 rpm's? And what if it causes a 20 ft/lb torque drop at 2000-2500 rpm's? Not worth it.
A few years ago one of the national mags did a test of the 5.9 R/T engine. That many cubes should be a real killer, but isn't. Using only Mopar performance parts, they swapped things out and did a dyno test between each swap. The only part that actually made an appreciable improvement was the cold air intake. All the other parts actually lost power or made no difference at all. Buyer beware.

Message: For the intake, I say either make your own, get hold of nitroussteve on here (anyone know if he still makes them?) or get one from www.360airintakez.com (which is where I got mine). I advise making your own, as there is very little noticeable GAIN from this, other than a sound change :)
I wouldn't spend the large sum of money on headers, but a single 3" exhaust seems to run pretty well on my 4.7L. Mine is a 3" Carsound high-flow cat, then piping back to a 3" borla pro xs muffler, sounds very mellow, GREAT under normal driving, at WOT it's not terribly loud (this is personal preference)
I advise against a TB spacer for the simple fact that I can't see how they can work the way they claim (once the air is split inside the intake manifold, it cant possibly be still swirling and all like they say..) For the TB itself, the cheapest way to go is a fastman worked-over TB. F&B makes the billet throttle bodies that some people prefer, but at a much larger cost. You have a 2001 and thus have a 68mm TB, (vs. the 65mm that my and all 2000's came with) so you might hold off a bit on the throttle body as yours is a good size for a lightly modded truck anyways.
The 2001+ doesnt have a lot of options for the computer flash, I think B&G offers one, and that's the only one I know of for sure.
To be honest, if you don't mind diving in, the best bang for the buck is going to be the High Output cams (do a search on here, TONS of helpful info on those) and the High Output intake manifold (mostly good for a little high rpm gain if that's what you are going for)
The cams, new, are less than 200 dollars, and the manifold was 165 when I ordered it a month ago. I think these two combined should net you probly something in the area of a 10 hp PEAK gain, but will spread the power curve more broadly over the RPM range (thus more useable power, not just peak power)
I dunno, this just my opinion.. you'll get plenty of answers soon :)

Message: HO combo was 21 peak HP gain and 23 peak TQ gain (all at a slightly higher RPM) for my truck...
The most impressive part is the area under the curve. You get 5-6 HP and 5-10 TQ at all RPM, which really adds up.
