First off, your title asked about a 2003 5.2l, they don't
exist, as much as I'd like them to, they don't. 2nd a
2003 5.9 will be hard to get a hold of. As far as I know the
only dodge to offer the 5.9 in 2003 was the Dakota R/T.
Production of 5.9s stopped a while ago and it looks like the
Dakota R/T we all know and love has been end of lifed. Will
there be a 2004 R/T? Who knows, but it will not have a 5.9
in it. If I were you I would not go looking for a 2003 motor,
you could be looking for a long time, your best be would be
a '99-'01 5.9 with few miles on it and the transmission that
goes with it.

Now to your guys' 2nd question(s)... To swap from a 5.2 to
a 5.9 you will need a new flywheel and the oil pan from
your 5.2. The 5.2 engine is internally balanced, the 5.9 is
not, that is why you will need weighted/balanced flywheel.
Which is why it would be best to just get a mated engine
and tranny all together, no need to switch out the flywheel
then.

I'm no expert at engine swaps, but would a PCM from a 5.9 be necessary also? Someone else knowlegeable on the subject may be able to answer that question.

I did the 318 to 360 swap earlier this year w/ my 97 5spd. I was told a PCM wasn't absolutely necessary but a good idea for higher rpms. A mopar performance pcm is necessary for the 5spds because the r/t has the 360 but is only auto. For the manual, a balanced flywheel is necessary. I had my flywheel balanced for about $200. The oil pans are the same on the 318 and 360. You could get a short block and everything else is interchangeable. You wont find a 360 with a manual tranny that will fit the dak unless they did a swap/balance job. Daks have the NV3500 while the fullsize uses the NV4500. The 4500 will need some floorboard modifications.
