I was wondering will the JBA Heavy 14 Gauge Nickel-Chrome Plated Steel Shorty Header for my 93 Dakota with the 3.9 bolt right up to the existing exhaust/y-pipe that the stock manifolds bolt up to?

Yes
There is also provisions to bolt up the EGR tube
to the headers
They are a direct bolt in manifold replacement
