 Subject: vacuum plug??

I was cleaning under the hood yesterday, and i found a small rubber plug laying on the intake manifold. closeby there was an open air port. so, i plugged it with the plug. i looked on the other side, and sure enough...there was another air port (plugged). so i assume i did correct by plugging the port. when i started the truck it ran really rough for a few seconds, then smoothed out. would plugging that port have caused it to run rough for a bit?
