 Subject: 42re to 44re or 46re swap

I'm planning on doing a 318 swap into my 99 4x4 dakota std cab short box. I was wondering If everything would bolt up and plug up correctly If I swapped in a 44re or 46re trans in place of my 42re? Would the tranfer case mount right and work? Also on the engine swap I was wondering If I jsut needed the same year motor, trans, PCM, and harness? Would I need to have it feflashed If I got one out of the same year truck as mine? Any info would be appreciated. Thanks
