I have a 96 3.9l and i just got done doing with some modifications and now i have this noise. The modifictions i did was a V8 throttle body, and there was no problems. Then I changed the radiator, fan, and thermostat. Now if I am in netural or parked and I punch the gas and immediately let off it sounds like it backfires or misses or something.

yup, sounds like a backfire. my 3.9 does it too and the intake is all stock. for some reason you can't gun them, at least mine anyways. mine is a little less likely to do it after its warmed up. Don't know what causes it, i'm not a mechanic but haven't noticed anykind of damaging side affects from it.

I'm just guessing, but I bet you put a 180 degree thermostat in, in some cases it can cause some problems, but I'm not sure that it would cause it back fire through the exhaust. There are a couple of things that can cause back firing in the exh. 1) a plug misfired and the fuel goes into the exh, then burns causing a back fire. 2) you are getting incomplete combustion and after a little unburned gas gets into the exh. again it fires. or rather it explodes in the exh. instead of the combustion chamber where its supposed to.
Since you have a 96, run the codes and see what you get. You may get a code for "Engine too cold for too long"
Other than that I can't think of anything else at the moment.
