Thats a judgement call. In stock form, the 3.7 has better power and mileage. But the 3.9 has been around for some time and has a good rep as a long lasting engine (if you take care of it) and there are lots of aftermarket parts for it.
In the Dakota, I think the 3.7 was only in the '04 Gen III and is stock in all the Gen IVs.

The 3.7 is used in the jeep liberty too. I'm sure because of this you'll see alot of 3.7 after market parts.
There are more lift options available for the liberty than the dakota just because it's a jeep. I can't get anything over 3" for my 02 QC.
