I have a 99 dakota with a 3.9, 5 speed manual, 2wd. Bought it new and have 47,000 miles on it. I just bought a volant cold air intake and a flow master. Any other low priced mods that I can do. Nothing rediculous like superchargers. If you want a flow master I bought mine on e-bay new for $39.95.

how do you like your flowbastard? Did you get a single in dual out? Or did you just get it attached to your stock tailpipe?
Change your rear diff oil if you've got limited slip and make sure your clutch pack clips arent sitting in pieces at the bottom of the diff.
Move your IAT to your new air intake.
Get a good set of wires or cut your own out of 8mm stock.
Change plugs to autolite 3923 if you experience any spark knock

Hey, another question since I have a 3.9/5spd as well. Is your RPM slow to return to idle when you take your foot off the gas? Mine has a noticable lag from when I move the pedal to when the rpm actually changes.

The other thing is throttle body grinding or swap in a v8 throttle body

Low priced but can be intimidating...
Intake manifold grinding 50-60 for new seals and bolts
