I have the sprint flush mount tonneau cover on my 00 CC R/T and no they do not seal as well as an over the rail cover. There is about a 1/16 to 1/8 in. gap between the cover and the tailgate. But the sides and cab area seal up well. The struts are still working great after 2 years and the quick release hinges are awesome. One person can take it off in 3 minutes. I would recommend a 2nd hand when putting it back on though. If ya have any other questions just e-mail me.

Stay away from "checkerpro.com"
I had terrible buying experience with Checker Products. I bought rubber mat for my 02 quad back in January. They first sent me a wrong one, which seems to be for regular cab. I called them and asked for a quick replacement, because I needed to help a friend move that coming weekend. Chris first promised to send me the replacement by that Friday, but didn't do it. It took them another two weeks to send me the 2nd set, but the specs was still not right. I couldn't fit it in my truck, it is ONE FOOT longer than my bed.
I have called Chris at least 5 times to try to get refund. He has promised at least three times that he was going to refund in a couple of days. But it has been nearly two months since he first agreed to refund, still NO credit. I even emailed him some pictures that clearly show their product is not right.
He just keeps playing game with me, I am tired of this sh*t, and just filed a complaint on BBB.org yesterday.
BTW, don't try to get problem solved through email, they never answered my email.

Not to make you feel stupid or anything,... and maybe your case was different,.. but my dad bought a rubber mat for his Dak. and he had to cut it to the right length to make it fit,... it said on the outside of the box to do so.... The way i see it,.. you got a refund and a rubber mat... oh well good deal there. Just sayin'

Checker product claims on the website that all rubber mats are cut exactly for each model. If you call to order mat from Checker, they will tell you it takes 8-10 days to cut the rubber mat.
They don't come in a large sheet and cut by customers.
I guess one can't call a mat one foot longer than the bed a "die cut". In addition, the wheel well area is more narrow than my bed. Although I still have the "free" second set sitting on my balcony, it is useless! It is not me who don't want to send back the second set. Chris said they didn't want it back because shipping cost them extra $$.
Just want to make it clear thatI am still fighting to get the refund. I have not got it yet!!! Two months after the first dispute!!! The point is Checker products don't make the right product as they state. They don't refund as they promised.

I just put my flush mount hard tonneau from checkerpro on yesterday. I had no problems with them and everything is perfect. Mine was not painted, and cost be 329+ shipping, but shipping was a bitch too. Mine cost close to $70, AND i had it shipped to a local mechanic. But it is a good deal, very nice cover.
