 Subject: Computer Flash

Hey everyone I need some ideas. My tranny keeps slipping in and out of overdrive on the freeway and it is really annoying. I have been told that the computer needs to be reflashed. The only problem is that I recently added a supercharger and had my truck dyno tuned with a custom flash. What should I do? If I take it to the dealer then I will lose my custom flash. Can I have someone correct the problem without changing everything on the computer or am I SOL?
