I ran my truck super low on gas i think out of it cuz it would not hardly run at all...Well now it is running shi*ty I have a pcm that has been flashed could it have messed it up or what!?

I don't think the PCM's causing the problems.
It sounds like you need to have your injectors primed or there may be low pressure in the lines due running out of gas.
