After I installed my MSD6AL I just looped up all the extra wire instead of shortening it so now its all looped up together. Will that affect performance since the voltage has to travel in the long loop as compared to if the excess wire was trimmed down shorter?

No, electricity travels at the speed of light, so you should be OK. The only problem might come from crosstalk between the wires, if a digital signal is involved. I don't know how the MSD's work, so I couldn't say. Just bundle it up neat so it'll be out of harms way, won't get burnt or cut or torn...

When you coil wire like that, it creates a choke coil. I don't know whether that's a problem in this application. Somebody who knows more about electronics might be able to tell you.
