Is the coil adapter harness needed for the Accel coil or the whole 300+ kit? Does the Accel have more output than stock?

For '98+ models, yes...the adapter harness is required (even with the 300+ kit).

The Accel 300+ system does have more output that stock as well as being a multiple spark system.

Yes, the coil alone can (in some cases) make a difference.

Multiple Spark Systems all fire the plug multiple times below 3000rpm (fires every 20 degrees of crank rotation) and have a "hotter" single spark above 3000rpm.

Better low-end throttle response, slightly better fuel burn, and at higher RPM...better spark. (** results will vary **)
