Message: 1. is there a difference with load and towing capacity associated with the 3 in body lift?
A. No. The bed is resting on the same points it was prior to the BL install, so weight in the bed is displaced the same as before. Towing duties are attached to the frame. You didn't alter that with a BL install, so it remains the same.
2. does it affect ride comfort or anything?
A. Raising your rig affects your CG (center of gravity) which means movement created by cornering(body roll), stopping(front end dive) and hard accelleration(less responsive steering)is more noticable. As long as you are conscious of these changes the lift creates and operate your rig in a safe manner, you should enjoy it more than ever.
3. water in my intake offroading any suggestions?
A. Without seeing where you go or knowing of any mods you have made to your intake, I would say: If the water is deep, slow down a bit. You could be building a wall of water infront of your grill(where the intake opening is stock)
If your intake is not stock( ie. one of those cold air jobs that tend to point down), can it be raised from its current location?
Maybe consider fabricating a snorkel. I say fabricate because I do not believe anyone makes one for a Dakota.
Hope these help.

Message: I am in agreement. I have 3" BL and have loaded the bed with flagstone and full elk (with 4 hunters)...the rear leafs need overload springs, but towing and carrying capacity is not changed. As only the body is lifted, the center of gravity is not affected as much as with a suspension lift...no noticeable change..but I dont pretend to be an Indy car racer either....
With a body lift, you should not see any suspension changes (major) as the the suspension is the same aside from the higher center of gravity from mostly the cab section. I raised the front torsion bars a bit to level the sag, but no noticeable difference (although my wife prefers teh softness of her minivan....hmmmmmmm). My intake is actually coming from the front fender well..which is shielded, but not sealed from deep water...but I dont think I want to take my truck into 4ft water crossings either.
