This topic has been discussed more around this board lately than almost anything else...the general consensus is that it comes from the AC evaporator/heater core housing, resulting from a plugged drain tube that exits through the firewall. Clean out the tube, and it should be OK, although some folks have reported a broken or leaking drain tube. The water is the condensed moisture from your AC evaporator accumulating in the housing and not being able to escape through the drain tube, and ending up under your carpet. It should be covered under warranty, especially if it's ruined the carpet and/or pad.

Some folks have also mentioned that they think water might be coming in around the 3rd brake light, but that seems less likely.

A source at Dodge told me it may also be a problem that the HVAC unit under the dash is not tight to the firewall. This causes the evaporator drain tube gasket to not be sealed against the firewall. The result is, water runs back along the tube, and into the cab. Two fixes would be: 1. Make sure the HVAC unit is tight against the firewall, 2. You can get rubber right angle drain tube that attaches to the evap drain tube, this prevents the water from running back into the cab. The dealers should know about this and be able to get the part.

I had similar problem with my 98. No one could fix it. So I took a shot at it and found a bad body joint in the right pillar. I had to remove the cowl under the windshield. The joint is in the corner by the fresh air intake box. Used epoxy and a long stick to fill the seam. Then shot undercoating all around it. This fixed mine, don't know if this will help you.
