Message: Truck bought brand new 10/2003. 1st set warped in 7800 miles of all highway. Replaced with four new Mopar rotors. Those started causing a shimmy at 12000 miles, 5000 miles later. It wasn't bad so I tolerated it as it got progressively worse until 45000 miles when the front vibration screwed up the rear ABS sensors and made the whole truck vibrate violently front and rear with firm applications of the brakes.
Now running Raybestos premium pads and bendix titaniummetallic 2 pads in front and Bendix rotors in the back I a premium pad, I think pro-start, in the rear. 160 for the front, about 170 for the rear. Pricey, but so far I've been hitting the brakes hard for the last 10000 miles without even the tiniest hint of rotor warpage or overheating. 10,000 miles on one set of brakes still aint that great but I've now beat the best mileage I got on the mopar brakes by 3K so I'll take it.
Go aftermarket, choose parts carefully, and don't cheap out with the 99$ soccer-mom special at Midas or Meineke.

Message: OK Lets say that my rotors are not actually warped but have a buildup from improper bedding.
Is it too late for me to go through the bedding process?? Would there be anything to be gained from doing it now--12K after new rotors and pads were installed?

It's too late now. Here's what I would do:
1. Use a dial indicater and see if they are warped. They are not that expensive at Harbor Freight. A cheap Chinese tool will work just fine for this.
2. If they are warped, replace them.
3. If not, try resurfacing with 130grit sandpaper in a disc, chucked into a drill motor. Give them a nice shiny new surface inside and out. Clean thoroughly with brake parts cleaner.
4. Lightly sand the pad surface to give the pads a new surface to start with. Do this by hand, as it doesn't take much.
5. Re-assemble, and bed the pads properly.
6. If that doesn't work, try having the discs cut.
7. If that doesn't work, replace the discs.
