 Subject: auto tranny leak after transfer swap

I swapped a transfer case from a 94 4x4 manual transmission to a 95 auto transmission. The case numbers were the same. Now I have transmission fluid leaking at the rear of the transmission. I replaced the trany seal which didn't help. After doing some measuring it seems to me the input of the case shaft isn't long enough to get into the seal. I have been told by mechanics, salvage yards the cases are the same auto or manual. I no longer have the auto case for comparison. Please help
