From the parts manual for that year, the 3500 manual transmission was only available for the 5.2L engine, and all others came with an AISIN-built 5-speed manual that dodge calls AX Manual Transmission. Seems the 5.9 might not have been available with manual transmission.
To be sure, write down your VIN, and swing by the nearest Dodge parts counter. With that VIN, they can tell you exactly which transmission is in your Dakota. If you can sweet-talk them, you might be able to get them to tell you what other years had that transmission, in case you were considering a local wrecking yard for the parts.
