Subject: Overheating and running rich

I am trying to diagnosis a "lack of cooling" problem on my 2000 5.9 R/T. Any suggestions, would be really helpful!

The truck never overheated, before I put in the ATI Procharger and the B&G computer flash.
I am now thinking the B&G flash is looking for the signal from my O2 sensor, which I plugged with a O2 simulator, when the exhaust was cut out...

Here's what it's doing:
It runs fine, if I reset the ECU, and drive under 3/4 throttle. The temp stays level. If I rev it over say 4000 or to 5000, it sends the temp gauge north to where I must put it in neutral and coast down, near overheat? It also starts to smoke.
I have to let it cool, check fluid, etc.
I just installed a new Mopar thermostat today.
Test drive, did it again.
Once it overheats, the motor smokes gray smoke hard! If I reset the ECU, problem disappears. Doesn't seem to reappear, until heavy acceleration or high revs are encountered. Maybe the ECU is looking for a rich mixture, doesn't ever see it, and then continues to run rich to compensate?
Like I said, It did not do this before the ATI and B&G flash.
I plan on having a bung re-welded into the exhaust, and install a new O2 sensor and re-conect the harness. I hope this does it?

Any ideas?
Any suggestions would be helpful?

The O2 sensor that gets replaced with a simulator is the one AFTER the catalytic converter.
The one closest to the engine needs to remain so it can regulate fuel mixture.
