make sure you got all the air out of the line. give it 200 miles or so and the pads should work at there best after that.

Just changinf the rotors and pads should no affect how much your pedal goes down, did you disconnect the brake line on the caliper when you did the change, or did the brake caliper piston come out? If you did disconnect the line or maybe even cause one to break, then you have another job ahead of you. If you didn't disconnect the lines, then check for leaks. A simple way to check for leaks is to see how much fluid your resevoir has in it, if it is low then you have a problem. If you did disconnect lines, or let the piston come out, then you have bleed them, if you have a leak, replace and then fill and bleed.

To put the new pads in, you have to move the piston in. That changes the location of fluids in the system. If you had water or contaminants in the system, the pedal will feel spongy.

Brake systems should be bled and fluid changed every so often. At least with every brake service. More often in wet environments (Seattle), and brake "abuse" - like mountain towing or open track days.

Also, did you follow the specific break in procedures recommended by the manufacturer? If not, you can apply a lot of pedal pressure without much effect. It really feels like a soft pedal. You'll need to sand down the pads just a tad and refinish the rotors and bed them in again.
