What is the tube running from rear of my motor to the top/rear of my passenger side exhaust manifold that is held on by two bolts? What purpose does it serve?

That would be your EGR (Exhaust Gas Re-circulation) tube.

Can the EGR be replaced with a breather?

I believe you can remove it IF you PLUG the vacume line so it does not cause a vacume leak.

the egr cannot be replaced with a breather. The breather is to equalize the pressure that builds up in your crankcase. The egr feeds a small amout of exhaust gas back into your intake, it reduces emmissions and actually helps your truck to run a bit better. the two systems are not related on any way.
