could you strap in a 5.9 engine on to a 98 3.9 dak 5 speed trans and run it like that or would it not work

Doubt very much it lines up. The bell housing is probably smaller. Even the 5 speed for the 318 was different and the 5.9 TQ would destroy it even if you did marry the 2 together.

it may mate up but you will need to do some fab work on the mounts and shifter and its not the torque thats rips up the trany. plus if the bellhousing does mate up you will need to make sure that the flywheel is externally ballanced due to the fact that the 5.9 is externaly ballanced

RedBone's right about the balance.
I think it will bolt up because all of the small blocks have the same bolt pattern and the 3.9 is a 5.2 less two cyls. It should bolt up, may not last it you drive it like you stole it though.
