I have been through it also. 2000 Dakota with water in floorboard. Posted here about it and was told it was either AC drainage, rear window, or seam in Firewall.
Have since replaced AC Evap Core (I now see why it costs $600+ to have it done) and sealed the tube with a dealer supplied 90* turndown tube and RTV...still have a lake in floorbard when it rains.
Pulled inner fenderwells out and cowling below winshield and under wipers and ran what seamed like a few hundred gallons of water down windshield from roof to simulate rain but found no water coming into cab and ruled out a windshield leak...still have a lake when it rains.
Re-sealed rear window but still have a lake (have never seen any water in rear floorbards either). I have inspected my door seals and they look fine, no holes ar areas pulled away from door anywhere. Should have seen water from there when I ran all the water off roof down windshield and I had considerable runoff over the passenger window.
I am clueless.

Pull the cowling off, on the passenger side to the left ( facing the truck ) of the ac/heater air intake is a body seam. Use a long flat stick and cover that seam with epoxy. Cover all the seam. Then spray it with undercoating. This is what fixed mine. I had to find it myself, no one at the dealer could find it. Good luck.

I own a 93' Dakota, V8 Club Cab. I have a small lake down by the passenger side floor board everytime it rains. Mine has nothing to do with the AC since it only happens after sitting in the rain (winter or summer). I had tried moving the door catch inwards hoping for a tighter seal when the door closes but that did not help. I haven't tried really hard to fix this yet but I'm arming myself by soaking up the info on this excellent board (along with soaking up water). I had no idea so many people had the water leak problem. There should be a dealer recall out for such a common problem.
