Message: If you're willing to give up on half your rear seat no longer folding up, go with one custom bux with a shallowmount sub against the cab wall. This is what I did I had the same problem with my 04. Unless your willing to sit a box on top of your rear seat in plain view, or just rip the seat bottums out and put a box in place of it, or extend the center console backwards and give up space for a middle rear seat passenger, this is your best bet.
My Custom stereo shop didn't think they could fit something with enough airspace behind the narrow half of the rear seat so they went behind the longer portion. However, MTX sells the Thunderform and I think that one goes behind hte narrower part of the seat. So if you're willing to completely give up on folding up any part of the rear seat and it must be 2 tens and not one, I'd say do a Custom box behind the wide part of the rear seat, unloaded MTX Thunderform enclosure behind the narrower part, then go for two matching high quality shallow mount 10s.

Message: No offense but dont listen to my15sbumphard because he says put the subs IN your seats.. no a sub will not sound a 1/16 of what it would if it were in a box, now giving you dont have a tonneau cover buy a tool box for the bed of your truck putting jumpers and tools in that and buy the custom dual 12" box for your truck put 2 12" kenwoods in and a 1000 watt kenwood amp. Me personally i have taken out my back seats of my 93 DAK and have 2 15" kickers running off a 1400 watts hitron amp. and if you still wanna save room and go for loud get 2 memphis audio 12's they will hit just enough to fill your and the guy next to you at the stop lights car with sound. thats my opinion

Message: It's old news now, but soon after I got my 2003 Dakota I got desperate to fit in sone 10's (and they are sort of DEEP 10's being Fozgate P2's) I pulled my rear seats out, redrilled the holes in the seat mounts and reinstalled them. That gave me an extra 1.5 inches behind the seats (my kids don't notice the seats are now 1.5" more forward than before) and I was able to fit one box behind each rear seat. .75 cu feet each which is what Rockford Fosgate needs for a sealed box.
the only thing that is bad is that the rear cushions surely dampen some of the sound with the subs right behind them.
I'm thinking of a two 10 bandpass in the bed under the truck box and drilling a hole in between the seats for a blow through.
What I have works fairly well though. If you look in my truck, you can't see the subs. My amps are under the seats. But i cut out the carpet and foam under the seats to the shape of the amps so they do fit under the seats.
All stuff is out of site.
