Subject: wiring up a aftermarket amp on R/T?

Hey, I was wondering if anyone could help me with the wiring hook up on an aftermarket sub/ amp for the R/T with the infinity system with the factory amp... I've hooked up amps and subs before, but never with a factory amp.
First, I have the adapter for converting to the RCA type cables, it taps into the factory speaker wiring... I was wondering if it would be best wired up before or after the factory amp... after I think would provide a higher wattage signal, but may draw on the factory speakers, weaking the signal to them...
second, I'm trying to figure out the best spot to shovel this into my Dak, I'm thinking of putting the amp under the passenger seat, and the box right behind the seat... I;m working with a Reg Cab, ( yea, sux NOT much room to work with!) but I have installed a set of Viper seats, giving a LITTLE more space. any thoughts on location???

(LOL) I am working on not one, but TWO R/T's, my Dakota installing one Rockford Fosgate 12" and a 600 watt amp behind passenger seat, and my Intrepid R/T, adding 2 Kenwood 12" and 1000 watt amp. they BOTH have the same wiring system for the Infinity system, so ANY help would get this done and over with for me!
