Does the stock head unit, the upgraded CD one, have red&white rca outputs? And, if so, If I connect an amp to them will the other speakers not work anymore? Thx

No, there are no preamp outputs on the stock deck..

what about the amp that comes installed in the door? how is it connected to the head unit?

It is connected by speaker-level inputs. The speaker wires go from the headunit to the amp, then to the speakers. Thats the only alternative to RCA preouts.
