I experienced the same problem with my stereo instillation. Here is how I fixed the problem
1) Establish a large gauge (preferably 8-10g wire) to a good ground source in the radio cavity. I used the metal bracket just below the radio and above the thermostat/fan/AC controls.
2) Use this ground to ground the radio chassis – Use any screw on the back of the radio
3)The radio ground (Black wire) should be grounded to the exact same place as the chassis ground. Use the same gauge as the existing wire.
4)Both the chassis ground and the chassis ground should be grounded to the same place. Use the shortest wire you can make, and try to make both wires the same length.
5)Next go through your entire system to make sure your RCA cables are not running near your high power wires – Especially Amplifier power wires.
After I did this it eliminated 95% of the alternator noise. I still had some noise so I installed a ground loop isolator. After the ground loop isolator there was no alternator noise at all. You can pick one up at any stereo installation shop for around $15-$20. I got one from best buy for around $15.
I put the ground loop isolator between the stereo RCA output and the amplifier RCA cables. It is best to ground the group loop isolator to the exact same ground as the stereo ground and the chassis ground.
Here is a website that better explains ground loop isolation problems and how to fix it.

Message: What BJ said is probably all correct, and a very good way to have a good ground, however, going on the fact that you said this problem started just recently, you might want to see about replacing your RCA cables before changing all your ground wires. I had the same problem, and I went through every ground I had, and it turned out, that I had one pair of RCA cables that were not very good quality, and after much time and money spent, I finally got around to replacing those, and presto, no more engine noise. Just something to think about before re-grounding your entire system. Now I have all monster cable for my RCA's, and it sounds great.
