The 6x9 inch will not fit in the fender well like the original that came with the kit. Why not just install it directly on the supercharger, is there that much advantage to fresher air?

That's exactly right. But...you want to get the filter as far away from the heat from the blower and headers.
Here's what we did as a "mock-up" for my V6 and my buddies '99 R/T (both with Powerdyne)
